The Not64 doesn't do any damage to hard drives AFAIK, maybe your drive was already bad and by simply using it was what caused to go bad, before you used your hard drive with Not64, did you check its health/status? I recommend you to check it with Victoria and repair bad sectors, if bad sectors can't...

Update to this post: Since then I have tried to inject Gamesharks codes into a ROM, then inject the ROM into a WAD to try if it would actually load the game with cheats through WAD VC. It would seem people don't read: Rice may work faster but the port is missing quite a few things which is potentially why. It's also a lot messier than glN64 to follow (code-wise). Rice may work faster but the port is missing quite a few things which is potentially why. It's also a lot messier than glN64 to follow (code-wise). Framerate goes up and down due to many issues, it could be: recompiler running out of space for recompiled code, texture cache filling up, bloated recompiled code causing slowdown, it's not as simple as frameskip.
