If you are using exfat, what you can do is partition the SD card to have a fat32 partition as well and point your settings to load to it.

I've found that I can format two partitions on my SP2SD2. The first I have as exfat fs in order to put all my dol files and gamecube isos, the other is formatted in fat32 for the emulators that support reading from the sp2sd2. What about using an ic big enough to store a SWISS dol boot file and writing a button combination to load said bootfile in place of the auto load for dvd? Even better fool the dvd rom drive into thinking there is the swiss boot disc in the tray if the button combo is pressed?
