iplboot will reset into the original bios if it can't find an SD card with ipl.dol on it.
If you want to flash the original BIOS, you can do it the normal way, read the document that comes with the updater for more information.

The pi can do everything you've mentioned but it needs a hardware assist (FPGA, or an MCU that can handle very fast IO) to receive drive commands. Dedicated devices are being developed...

1.3c is the latest official bios. You can also use iplboot to load Swiss from SD gecko.

You need the USB cable to flash the Pro currently, unless you figure out how to splice the BIOS image into the official flasher like the SX version (I can't help you with that, sorry). No way to play games via USB without an ODE.

1) The wasp itself doesn't support audio streaming.
2) This has already been looked into and there were some issues. No one is interested in fixing this, see the next point.
3) Just wait for the new drive emulators to come out. They will have hardware support for it.

It's a bit faster than the real drive, and doesn't support audio streaming. Compatibility is also not perfect, though it does the job. You'll be hard pressed to find one now though.

I haven't tried HBC as I don't even have a Wii, but that shouldn't be the problem. You could give Swiss a try, it will output debugging information over slot B (must be enabled first). If the FTDI shows up on USB then it's working. Flashing it only changes some information in the descriptor that isn...

The FIFO will get stuck if there is no software on the GC trying to read it. What are you testing with?

Even if you could boot Cobra, the Viper itself will be disabled because of the flags in the flash header. This holds true for iplboot, but I'm not entirely sure about GCOS. If it doesn't disable the Viper, then it's possible to write our own flasher.
