Not sure but isn't the main.dol of a game responsible for the video mode? Couldn't a main.dol be hacked or replaced with the japanese version?

But the PAL version of Metroid Prime supports both 50Hz (576i) and 60Hz (480i) natively. If you press the B button when booting the game you can choose between 50Hz and 60Hz.

50Hz is outdated nowadays. Not sure why your PAL Metroid Prime runs at 50Hz if you force 480p. It should run at 60Hz. Perhaps it's a bug.

All you have to do is to recompile existing homebrew with latest libogc. No code modification needed if I'm not mistaken.

That's cool, but I would rather prefer not to modify my GC Controller, since it's original and in good shape and I also still want to use it for GC games as well. Hm.. I think once the Wii U hits the market, third-parties are gonna make adapters that let you plug a normal GC controller to the Wiimot...

I think the Gamecube Controller is the best Controller there is today. I'd love to use it as a Classic Controller replacement since most Wii game developers don't have much love for the gamecube controller anymore. Does anybody know if an adapter exists that connects a GC controller with a Wiimote? ...

Or you can try to boot it with WiiXplorer. WiiXplorer can boot homebrew in Wii mode and GC mode.

He is specifically asking for homebrew that can be installed, not just launched from SD card. Most homebrew cannot be installed as it can be very dangerous to install files to the Wiis filesystem and it's not required for most cases. Perhaps it's the batterie of your 3in1. There's a good chance that your 3in1 was shipped with a half dead batterie. Or perhaps it just doesn't work as good as with the official browser.
