Allocation Unit Size?

I was getting ready to prep my drive, and just had a quick question. I read the smaller the allocation unit size the more space you get, but the bigger it is the more performance you get (when it comes to computers and such).

Would this also apply to the homebrew applications using IDE-EXI, or does it not really matter/effect anything? I'll mostly be using my drive for Swiss, so I was just curious what I should put it at before I start copying everything over.

Well I gained a few more bytes freespace using 65536 on my 500GB HDD instead of using the default 32768 which lowered it a bit, the lowest setting I could use was 4096 I think which lowered it to 127GB. So the higher the allocation size the more disk space you get.
