So I have burned some GameCube games in the past months and some of them have small dark dots on them. I was wondering, do they affect anything at all such as the burn quality and everything. I used Ridata discs for those. I have seen this on some of the games I've burned such as Twilight Princess. I clean the discs before I burn. The burner I use is an ASUS DRW-24B1ST.

Small dots usually means there was dust on there and the laser didn't actually get through to the surface it needed to. You shouldn't have to clean discs before burning, it anything that'd be adding more dirt to the surface.

Makes me think of disk rot or the drives unique fingerprint when burning. Can we see a picture?

It tried to but it's hard to make it look exactly how I see them.

Of course. You should burn with a verify option enabled too (use ImgBurn).
