making GC emulator GCM file with nes emu/roms and gabemu?

hay everybody,

i have a question about creating homebrew emulated iso's with emulator + roms.
I'm making my own nes iso with emu and roms in it,
the saves do i stick them in with the emu and roms and create the iso with all those together? or create a .gci file of my nes game saves?
also is this the same for gba games? where do i apply the saves i have?
I'm using the bootable hombres gc disk porgam for this.
any help or clearance on what i can do?
