Well, I would guess the software would use the hardware it was written for. Wii U puts the wii u in a wii mode and the wii puts the wii in a gamecube mode when needed. The software might depend on higher specs for example than are available on the used hardware/mode.

The difference is likely they expanded their emulator to support more HLE patches for the games they are trying to run. Keep in mind the emulator used in the official stuff is made on a per game basis and fine tuned. The fact that other games work is only a side effect of the games sharing similar SDK functions.

This isn't possible without 90000 hours put into it, at that point you might as well write yourself an emulator from scratch. Thread closed.
