I don't really use my GameCube Controller for Game Boy or even for GBA Games
I use my SNES Controller with a Adapter
Like L+R+A+B on a Digtial Controllers

Isn't there mapping presets in the config file that you can just edit with notepad or something?

Do you play among retroarch? Standalone pendants usually work far better, specially for guests systems that are close to the host in terms of specs.
Try another emulator, emgba, maybe?
Or the GameCube alternatives of these games, when they exist.
I had sega rally back in the days, with the 120x80 resolution 3D rendering of this game, it is insane that it lags running on the GC!
The internet world ranking system in this game was probably a world premiere! I loved it!
