Yes, that's what I mean with my message: "the XenoGC doesn't disable the DRE check unless the R button is pressed during load" So if the button is pressed, the DRE fix is disabled.

DRE fix = disabling DRE checks. Or at least being more tolerant with it.

Well
I put new lens on my GameCube. I tried ripping the original disc of Paper Mario. The MD5 doesn't match ReDump or the one I made the ISO from (the same).

xeno is still patching
you need to boot homebrew some other way with a drive that has not been patched else the MD5 sum will always be different from those posted at redump

Yea. XenoGC patches the drive no matter what disc is inserted.
Well, I can still use my Wii to backup discs using the WODE, that works fine.
By the way, on a note for an update to Swiss or CleanRip:
I remember there was a way to disable the XenoGC chip by software using udolrel. Could this be used to prevent XenoGC from patching the drive when CleanRip is about to rip a disc?

Yep, according to the udolrel documentation you can patch a dol to disable the XenoGC
However I can't find that utility. Can dollz do the same thing?

The "disable" might mean it just kills it. On a version 1 XenoGC, disabling the chip means killing the drive until the next reset.

Oh, ok, then I guess we can't do much about it then. I am mainly using CleanRip to read my backups from the beginning to the end to ensure that it's readable by the drive.

This thread is a bit old, but I would like to suggest adding FAT16 support (if possible) as that would be something I'd really want. Currently only have one SD card now and it's my boot card I use with Action Replay which of coarse means it must remain FAT16 so that the special cheat codes work with it. 
I have some games I'd like to dump, but can't because my only card is my boot card and it has to be FAT16.

libfat does support FAT16.

I cant rip my games. It rips then is says write error. Im trying to rip Soul Calibur 2 on 64gb flash drive nfts.

Nope. Still getting errors. Even with different games and different flashdrives and making sure it is fat32 or nfts

Well something is clearly consistent with your setup at least. I honestly don't know, try another console if possible to rule everything out.

It did work one time but that was it. It doesn't work in my Wii u either with Wii discs. My Wii and wiiu are not modded. I even hard reset.

Then the common factor is your storage media and how it is formatted, try some other formatting tools like SD Formatter

I've just installed a xenogc in my backup gamecube and added a switch on the pwr line so now I can bootup Swiss, launch cleanrip, turn off the power too the xenogc and dump my discs and get a valid md5 I will compare the iso with the xenogc on and off see if perhaps the iso can be easily patched to match the verified one.
Update:
ok i dumped Phantasy Star Online Episode I&II (GPOP8P) with my xeno-gc on and off and compared the isos and the xeno-gc patches change from 00002450 to 000043A0 so creating a universal patch is not possible however creating ips patches is, so we could make ips patches to reverse the xeno-gc patches and if we got enough ips files maybe emu_kidid would be willing to add a built-in ips patcher.

Now that Dolphin 5.0 works almost even better than real hardware, I've decided to turn all my discs to ISOs now.
However, after successfully ripping all GC games, and a few Wii games using CleanRipper, I've got stuck with Super Mario Galaxy (both versions).
SMG gives me a black screen, while SMG2 gives me 8 errors + black screen.
I did verify the MD5, so that can't be the problem.
I tried to rip them in chunks of 1 GB, 2 GB, and 4 GB, but the problems remain.
Each time after ripping, I've ran the following command (in this example, chunks of 1 GB were used):

For the record, I've tried another game: Taiko no Tatsujin Wii: Dodoon to 2 Daime.
That one also gives me a black screen as well.
So, does anyone know what can be going on here?

Did you verify the ISO checksums to ensure that you're getting good dumps?
