Controller port 1 will not register any commands on the screen in gameplay or in the menus. With a Wavebird connected, when I press the controller buttons, it registers on the dongle that they are being pressed (the dongle illuminates), that would mean the port is getting power I would assume.
Ports 2-4 work fine.
I have replaced the controller board with a known good working one and port 1 still will not work. This would lead me to believe the issue lies on the gamecube motherboard. Anyone have any experience in this? Or know where to start looking on the gamecube motherboard to correct this problem?

Controller Port one is the most used. It's possible that the connection on the dongle is a bit worn and not making a proper connection with the worn first port. I would test with another controller, if it works fine then it's the dongle and would only require reshaping the pins

I have resolved the issue. Pin 94 from the Pluto board going to the GC motherboard was not making a good connection. Used the alternate solder point on the GC motherboard and the issue has been resolved.
