Each emulator should have its own settings that you have to save once set, don't you use different emulators for GB and GBA?
I don't really understand, you're using different displays, or you want to manually force an image ratio or another on the TV settings?
Retroarch is not the most easy to use emulation solution on the GC, you can use separate standalone emulators as well, this way, you can have different settings between the GB and the GBA side.

And with the right version, I can play Neo Geo Pocket/Color and PC Engine/CD almost perfectly. I think it's always a valid option.
